In 1977, San Jose moved to the Pacific Coast League for two years with the San Jose Missions. In 1983, the San Jose Expos lost their affiliation and returned to the Bees name. The team remained an independent until 1988, when affiliation with the San Francisco Giants produced the San Jose Giants.

The Bees won the California League title in 1962 and 1967. No Bees were named MVP, although Jarvis Tatum in 1966, and Kenzie Davis in 1973 were named Rookie of the Year in the Cal League.
